Subnational cholera, Nigeria and Sudan, 2024-25

Suspected cholera cases by state, continuing the JHU global cholera dataset (2010-2023, CC BY 4.0) in its own schema. Nigeria: 1,454 rows from NCDC situation reports, 2024-01-01 to 2025-03-02. Sudan: 919 rows from the state-level ArcGIS layer, 2024-07-22 to 2025-11-09.

Nigeria's state tables undercount by week, not by year: over the 17 consecutive weekly sitreps 2024-W23 to 2024-W39, the "current week" column summed to 3,190 suspected cases while the same tables' year-to-date total rose by 9,955 and WHO's national weekly series counted 12,358. Late reports land in the cumulative column, so the weekly column alone misses about 68% of cases. Sudan's state layer is within 1% of WHO's national weekly count in 58 of 69 weeks (exactly equal in 36).

Country
Measure

Fill: suspected cases reported for the state in the selected week (Nigeria: the sitrep's current-week column, or its year-to-date column). Grey: state not listed in that issue. Nigeria's sitreps were weekly from 2024 W22 to W39 and occasional before and after, so its slider steps through issues, not every week. Boundaries: OCHA COD-AB (CC BY-IGO), simplified. No base map tiles.

Method

Schema. cholera_admin1 has the column set and dtypes of the JHU OSF release (location_name, TL, TR, sCh, cCh, deaths, epiweek, ...), read from that release at build time, plus country, admin1_pcode (OCHA COD-AB), obs_type (weekly or cumulative), source, source_doc (file and page, or ArcGIS OBJECTID), vintage (issue date of the document), method (parse or api) and current. Values are as reported; disagreements are listed in checks, not corrected.

Use the cumulative column for Nigeria totals. NCDC's weekly ("current week") column captures only about a third of the cases: 32% of what its own cumulative column adds over the same weeks, and 26% of WHO's national count. Late reports land only in the cumulative column. Summing the weekly rows undercounts; take totals from the obs_type = cumulative rows.

Nigeria. 24 NCDC cholera situation reports between 2024 W1 and 2025 W9 (the series ended there) were parsed from Table 7 ("Summary table for Weekly & Cumulative number of suspected Cholera Cases") by glyph position, no LLM. Each state row gives a weekly row (TL = Monday of the ISO epi week, TR = TL + 6 days) and a year-to-date row (TL = Monday of ISO week 1, TR = end of the issue week). Blank weekly cells are read as 0. In 23 of 24 issues the state rows sum exactly to the printed national row for weekly and cumulative cases and deaths. Exceptions: ncdc_2024_w30.pdf (row 35: placeholder row '#N/A' dropped, National row carries #N/A). Cumulative continuity (year-to-date change vs the weekly column, consecutive weekly issues only): 185 state-week disagreements in 16 of 17 checked weeks. Median absolute difference between the weekly state sum and WHO's national week: 362 cases (median ratio 0.22).

Sudan. The layer's weekly state counts (cases only; no deaths in the source), with the layer's own ISO week dates. The layer gives both 2024 wk53 and 2025 wk01 the date 2024-12-30; both rows are kept and flagged. WHO's national series carries the 2024 wk53 count inside its 2024 W52. Median absolute difference from WHO's national week: 0 cases. Coverage starts 2024 W30, not W1: the layer begins in July 2024.

South Sudan is not included: the MoH/WHO situation reports carry national totals, map and epi-curve images, and narrative mentions of single counties, but no county or state table.

Joining JHU. The JHU release's last Nigeria admin1 week starts 2022-08-15, so there is a gap from 2022-08 to 2024-01 that neither source fills. The chart shows JHU's Nigeria admin1 sum for its final year, then this dataset's weekly state sum, with WHO's national series for reference.
